As your question is concerned, I should say at present, acupuncture is not really much used to treat diseases in clinic in accordance with the time, or at least not many acupuncture physicians in China do so.
However, I think to study acupuncture or even the whole process of traditional Chinese medicine, one must know well the flow of Qi in a certain meridian in any speicific time of a day, that's very essential.
Most probably you have a good idea of the Night-Noon Ebb Flow used in acupuncture. That's the very typical time acupunctrue which however is also not much used in clinic. Other similar acupuncture therapy is the so called Eight Methods of Miraculous Turtles, which is neither really in use.
But personally I do think one has to have a very clear idea of the time of the day and optimum Qi flow in different meridians, especially when you are going to practice Qigong, you must know well about this.
In fact, to give patients herbal medicines, one could also administer the herbs to patients at certain time according to which diseases are and which meridians are affected.
